Collins Obuya top-scored for Kenya with an unbeaten 79 from 45 balls as they reached 186 for three from their 20 overs.
And despite a battling 66 from opener Roger Mukasa, Uganda could only make 172 for nine with Nelson Odhiambo taking four wickets.
Scotland, who were well beaten by Kenya yesterday, must now win their last two fixtures to have a chance of taking the title.
